Spot color separation programs?

Does anybody use a spot separation program they would recommend for simulated process printing, four-color printing, etc.

So I was asked to screen print a poster that was drawn and colored with essentially 4 different colored magic markers, the client wanted it to be a four color print. I separated with multi channels and it seemed to take forever to consolidate and get rid of channels that were not necessary, was this the proper route of separation for a piece like this?

Convert to Indexed Color: You can assign a custom number of channels and not have to do so much deleting next time.

If it was basically four colors the simple way to do it is to just convert it to CMYK and duplicate all the channels. Then use apply image to either screen out or multiply in detail from the channels to build up your colors, select your spots and your done. Don't index it, that would just cause a mess.
