What I usually do is have multiples of the pencil layer on top of my art. some of these layer I colorize with the hue/saturation tool to make one a warm color and one a cold layer.
then I just go thru the layer modes til the shadows become saturated with a cold color and the highlight or mid tones get a warm saturation.
Its real quick and easy and can drasticlly alter the feel of the colored piece.
also try taking a layer that is complete a single color, lets say red and set it to overlay, hue or color (any for that matter) and see what it does to the atmoshereic quality. sometimes it can really unify a hectic color palette. try adjusting the transaparentcy once you like the color effect.
